How are you profiling your honeycomb? What are you glueing them together with?
What are you using on your rails?
Are you vacuum bagging or just wet lay up?
I was thinking of using Nida core but can't profile that.

Sanding with a flat surface

What are you glueing them together with?

I used structural epoxy adhesive

What are you using on your rails?

Epoxy with carbon fiber powder

Are you vacuum bagging or just wet lay up?

I use wet lay up for the bottom, vacuum bagging for the top

I don't know Nida, I have to search some info

Are you using spot bond?
Also company I'm using for materials near me is LBI fiberglass.

What you said it's true, a lot of trouble without a great gain. For sure a balsa core give you the maximum of performance and the minimun of troubles.... but sometime we have to try something different

One time I used a particular selection of balsa, balsa light, perfect strips, 10% weight less than usual balsa... very good But isn't no more available

About NIDA.... it's quite difficult to talk about something that I've never used or touched, but it seem not so suitable for kiteboard. You could try to sanding the top sheet and to try to reduce the thikness but .... I don't think it's so easy.

McMaster Carr is always a good place to get stuff.
I stopped at LBI yesterday to buy some supplies for a boat project I'm working on and they gave me some nida core to play with. (Spent a lot of $$ and a regular customer) I got 3 chunks. 2 are 3/8 1'x4' and the 1/2" is 2x4. I also have some 1/2" 8lb core foam to play with. Thinking of making a board with this stuff as soon an I'm able to free some time up.
Read that as new baby ready to be born any moment! But as soon as I can I'll get pics up.

Wile I sit in the hospital and dream of warm winds and new project. I hope someone gets to rip it up on nys day for me!!
